Kenya came back stronger in the second half, with Patrick Odongo giving Shujaa a 17-12 lead with a try in the 10th minute.
However, Shujaa's victory was snatched by South Africa with a late try and conversion.
Shujaa now shift their focus to the Singapore Sevens, a circuit they won in 2016, as they can no longer finish in the top eight positions in the 12-team competition.
Shujaa picked three points for their efforts at the Hong Kong Sevens to increase their tally to 18 points.
The team is ranked ninth, and with eighth-placed Great Britain guaranteed to increase the gap between them and Shujaa to more than 20 points, Kenya will be playing for pride in Singapore as they gear up for the season finale, which will take place in Los Angeles on May 3–4.
It is during the season finale that Shujaa will fight to guarantee their stay in the top flight as they contest matches in the relegation/promotion play-offs.
